Hello,
I have been using part design to create different bodies. I then realized I would need them to slot in a male/female way.
The female part is a cylinder with a conic bottom. Can I use subshape binder to bring in that negative space and fill it with something like pad to create the male part?
The benefit I am seeking is that if I modify the size or some other attribute that both will maintain the same shape.

You can use a subshapebinder or shapebinder to do a boolean cut of the mating part to define the profile.
It is all in how you structure your parts.

As a followup, what would be the best way to create a synchronized multiple of this say for creating a box enclosure with one in each corner? I don't want to do a copy but I am unsure of the cleanest way to do this as I would need to attach it to the two bodies I already have.

Make a foot and use Part Design|Multitransform to reflect the feet. Use expressions or common sketches to relate matching parts.
